I'm opting for the option that the BT identified the Siona sequence and combined it with their DNA libraries, it's the simplest solution. The Siona gene was the product of the God Emperor so they certainly wouldn't have a problem in copying his handy work and the BG woundn't have been able to assure themselves that Scytale was shielded from prescience without the presence of the Siona sequence.
